About an hour and a half outside of San Ignacio is Actun Tunichil Muknal, a cave system that was used as a ceremonial Mayan site about 1300 years ago. Along with a cool tour of the cave, you can see ancient pottery and the calcified remains of a few skeletons inside the cave.
The tour was awesome. We hiked through rain forest, swam through cave channels, clamored over rocks as part of the tour, saw impressive stalactites and stalagmites, and even more impression ancient Mayan artifacts. It was one of the more expensive things we did, but I would highly recommend taking the ATM tour.
